History Can Matter: Non-Markovian Behavior of Ancestral Lineages

SYSTEMATIC BIOLOGY, 60(3), 276–290.

By: R. Cartwright n, N. Lartillot* & J. Thorne n

author keywords: Ancestral lineage; ancestral process; Hill-Robertson effect; population genetics
MeSH headings : Computer Simulation; Evolution, Molecular; Genetic Fitness; Genetic Variation; Markov Chains; Models, Genetic; Polymorphism, Genetic; Selection, Genetic
TL;DR: This work used the Wright-Fisher model of population genetics to simulate very many generations of mutation, natural selection, and genetic drift to show that the process by which a nonrecombining sequence changes over time can markedly deviate from the Markov assumption that is ubiquitous in molecular phylogenetics. Antagonism between local dispersal and self-incompatibility systems in a continuous plant population

MOLECULAR ECOLOGY, 18(11), 2327–2336.

By: R. Cartwright n

author keywords: genetic structure; isolation by distance; local dispersal; neighbourhood size; recombination; self-incompatibility
MeSH headings : Alleles; Computer Simulation; Evolution, Molecular; Gene Flow; Genetic Variation; Genetics, Population; Inbreeding; Models, Genetic; Plants / genetics; Pollen / genetics
TL;DR: The results suggest that there is little to no difference between the effects of gametophytic and sporophytic self‐incompatibility systems (GSI and SSI) on unlinked loci, and both GSI andSSI affect un linked loci in a manner similar to obligate outcrossing without mating types. Problems and Solutions for Estimating Indel Rates and Length Distributions

MOLECULAR BIOLOGY AND EVOLUTION, 26(2), 473–480.

By: R. Cartwright n

MeSH headings : Algorithms; Animals; Humans; INDEL Mutation; Markov Chains; Models, Genetic
TL;DR: An expectation-maximization algorithm built on a pair hidden Markov model that is able to properly handle indels in neutrally evolving DNA sequences is presented and it is found that a zeta power-law model of indel lengths provides a much better fit than the traditional geometric model and that indel processes are conserved between the authors' taxa. Ngila: global pairwise alignments with logarithmic and affine gap costs

BIOINFORMATICS, 23(11), 1427–1428.

By: R. Cartwright n

MeSH headings : Algorithms; Base Sequence; DNA Transposable Elements / genetics; Data Interpretation, Statistical; Gene Deletion; Molecular Sequence Data; Sequence Alignment / methods; Sequence Analysis, DNA / methods; Software
TL;DR: UNLABELLED Ngila is an application that will find the best alignment of a pair of sequences using log-affine gap costs, which are the most biologically realistic gap costs. (via Semantic Scholar)
