Causes and Consequences of Genetic Background Effects Illuminated by Integrative Genomic Analysis

GENETICS, 196(4), 1321-+.

By: J. Peiffer, M. Romay, M. Gore, S. Flint-Garcia, Z. Zhang, M. Millard, C. Gardner, M. McMullen ...

author keywords: transcriptional profiling; introgression mapping; genetic background effects; mutant expressivity; modifier genes; epistasis
MeSH headings : Animals; Drosophila Proteins / genetics; Drosophila melanogaster / anatomy & histology; Drosophila melanogaster / genetics; Drosophila melanogaster / ultrastructure; Epistasis, Genetic; Gene Expression Regulation; Genes, Modifier; Genome, Insect; Genomics / methods; Inbreeding; Mutation; Phenotype; Polymorphism, Single Nucleotide; Quantitative Trait Loci; Transcription Factors / genetics; Wings, Animal / ultrastructure
TL;DR: This work generated multiple novel genome-level datasets from a mapping-by-introgression experiment and a tagged RNA gene expression dataset and integrated these data with previously published genomic datasets from expression microarrays and a modifier mutation screen to identify a robust set of candidate loci contributing to the background-dependent effects of mutations in SD. Contributors: M. Romay*, M. Millard*, J. Glaubitz*, J. Peiffer n, K. Swarts*, T. Casstevens*, R. Elshire*, C. Acharya* ...

author keywords: Diversity; Genotyping by sequencing; Germplasm; Maize; Public
MeSH headings : Alleles; Biological Specimen Banks; Breeding; Chromosome Mapping; Genetic Markers; Genome, Plant; Genotype; High-Throughput Nucleotide Sequencing; Linkage Disequilibrium; Phenotype; Polymorphism, Single Nucleotide; Quantitative Trait, Heritable; Seeds / classification; Seeds / genetics; United States; Zea mays / genetics
TL;DR: Genotyping by sequencing, a new low-cost, high-throughput sequencing technology was used to genotype 2,815 maize inbred accessions, preserved mostly at the National Plant Germplasm System in the USA, and identified trait associations at SNPs very close to known candidate genes for kernel color, sweet corn, and flowering time.
